I can confirm that this happens on FF3 but did not on FF2. According to help->about I have:

I skimmed through the reports here and did not see my particular use case mentioned. In addition the problems described above when restoring a session with many password-protected pages, I have a problem with one of our internal systems. This system is inside of a password-protected directory (using Apache's .htaccess protection) and loads several pages simultaneously in frames. If I close all FF windows then open this page I am presented with 4 master-password prompts in quick succession, one for each frame on the page. I must fill in my password on all of them before I can move on and get my work done.

This isn't quite a show-stopper for me but it's certainly annoying. I work as a web developer and might at a given time have 3-4 password protected windows up for 3-4 different clients, plus something monitoring servers or watching mail logs. If I put my laptop to sleep then bring it back up later I get a master-password box for each one of those windows/tabs/frames.

@Steve - take a look at bug 101611 for other security issues related to the master password dialog. I like your suggestion to get rid of the popup, similar things have been suggested there.
