Bug Description

For example, Empathy and Cryptkeeper, they don't show and indicator, they make a big white square (only when they are running, the normal desktop when it's not running empathy or other app that doesn't support indicators shows a clean desktop, without the white square)

This Happens on Unity for the Alpha 3. I am not running any program which shows uses an indicator, as far as I know. It appears every thing I Login. Screen-shot is attached

Can confirm that the following command makes the box go away:

gsettings set com.canonical.Unity.Panel systray-whitelist "['none']"

after logging out and back in, of course.

Same problem here. In my case, I still had the old setup for update-notifier where an icon appears when updates are available, because I preferred that behaviour to having the window pop up. As far as I can tell, choosing this behaviour also causes crash reports to appear in the systray; one of the reasons I'd whitelisted it (back when testing Natty) was that I was not getting crash reports otherwise. Attaching a screenshot with update and crash notifications.

Thanks for the fix Omer - for me this was really causing problems. Probably it's not an issue on a clean install, but without whitelisting everything I was experiencing major loss of functionality: I thought I'd returned my settings to the defaults, but I kept getting notification bubbles like 'An application has crashed... click the notification icon for details' or 'System restart required, click the notification icon for details'. But there were no notification icons, so I couldn't access crash reports, and had to put back the ugly white box!

This bug seems to have returned, or else its cousin has arrived on the scene. See the attached screenshot taken while applying updates today. Note: to make sure it was not due to a compiz crash that had occurred, and that it wasn't fixed by the latest updates, I ran apt-get update again, resulting in the big black square in the screenshot.
(It seems I can only do one attachment, and I don't want to start spamming inboxes, so I'm only including last screenshot. I have another with a giant grey 'package manager working' icon the size of the black box, another with a regular-sized orange 'updates ready' icon that appears about 2 cm below the panel, and another with a 'restart required' icon about twice the usual size.)
