Everybody knows, except the Ayatana team, that a flashing window is annoying and distracting. Real annoying use cases are so common that there's no point in enumerating them.

My suggestion is to reconfigure the update notifier to only check for updates every two weeks. This should be enough time to forget that update notifier exists and be only disappointed with Ubuntu twice per month (this is a moderatelly reasonable count, when compared with other OSes).

An alternative option (which has been itching me for weeks) is to write an application to notify the Ayatana team (by sending an e-mail to the mailing list) every time you update your system. The message is very important, because they serve as an acknowledgement to the urgent message they impose us to read. Also, they are willing to read it, and will read it, because they understand the importance of security. This way, they can rest assured that all our systems are secure and up-to-date.
