Launching Add/Remove Applications (gnome-app-install) doesn't require you to be root straight away. It only asks for your password when you commit a change, when it calls Synaptic. I'm not sure if you actually tried installing/removing an application with gnome-app-install. If you did, and it worked, then it is probably a bug in update-manager
