There are some packages from non-ubuntu sources, though I didn't mess with libc6 of course.

Can you please attach the files in /var/log/dist-upgrade/ to this bugreport? And please also run (in a terminal):
$ ls -l /var/cache/apt/archives/ > /tmp/archives.log
and attach the file /tmp/archives.log to this report.

I ran a manual aptitude update and dist-upgrade since, so this may be misleading.

I am pretty sure that this is a duplicate of a race condition in the apt cron job that removes old downloaded packages. This is fixed now in update-manager (in hardy). Please reopen if that is still a issue.
