Uhm my update-manager does not seem to be using policykit anymore since an update last monday (or there about), but gksudo as in jaunty.
Package versions:
policykit-1: Installed: 0.94-1ubuntu1
update-manager: Installed: 1:0.126.4

Note: with the gksudo variant I never had any problems.
