What if we try the top-center position?

This area of the screen displays the middle section of top gnome-panel, wich is usually empty.
So, a popup in that area would overlay a empty section of gnome-panel and just a little bit of the current window title, if any (witch could be left-oriented to minimize the issue).

Sliding down animation would create a even more pleasant look.

One of the design rules of notify-osd says that only 2 popups could appear on the screen at once. So, they could be aligned horizontally at tha area, instead of vertically.
That also would solve the growing popup problem.

Lastly, personally I think that some setup interface for that matter would be a good idea. This way, a user could easily adjust the behavior of the system if he/she are not please with the default.
