There is the gconf-key for gravity you can set to influence the positioning of the bubbles. Use these commands to set the key:

(for East-gravity, right edge and vertically centered)
gconftool-2 -s /apps/notify-osd/gravity -t int 1

for (NorthEast-gravity, top right)
gconftool-2 -s /apps/notify-osd/gravity -t int 2
