Forgive me if this is not the right place, but I have this same issue in Karmic Netbook Remix after it has been released (updated as of today, 1/31/10). I think I found a workaround, or at least a place to start looking.
I am rather new to Ubuntu, so if there's more info to be had, let me know what to post.
I was poking around in gconf-editor for the netbook-launcher settings and noticed that for the new shortcuts I had created in (System -> Preferences -> Main Menu), and then added to Favorites, the desktop_file key pointed to /home/(user)/.local/share/applications/alacarte-made.desktop
When I looked at the file in Terminal (cat /home/(user)/.local/share/applications/alacarte-made.desktop) here's what I got:
Notice the Icon and Icon[en_US]? The icons were not the same there. I changed the Icon value to match Icon[en_US] value and logged out/in and it works! Custom icon in Favorites menu!
So it appears that either netbook-launcher is not looking at the Icon[en_US], or that alacarte isn't updating both values. Dunno which one is non-compliant.
