I've experienced this problem with MATLAB 7.4.1 (R2007a) installed in my user directory, on x86_64 - ashipika's suggestion of using

export MATLAB_JAVA=/usr/lib/jvm/java-6-sun-1.6.0.06/jre

seems to fix the problem for me.
