Went through a few steps with Daniel on IRC, listed below:

Uninstalled gtk-qt-engine and rebooted, the problem is still reproduceable. (yes, I misread)

Tried Purging flashplugin-nonfree and nspluginwrapper, then installing adobe-flashplugin from the partner repo, which made youtube not work also (it works with flashplugin-nonfree).
