I have exaclty the same problem as mabawsa, with the themes not working in a FreeNX session. Disabling the keyboard plugin fixes the problem. This seems to be a regression that was introduced by an update that was released 1-2 weeks ago. Can't say exactly because I only noticed it after a restart. I'm also running Jaunty.
