This bothered me also, and the fix proposed by Jesse worked (so long as I was in the 'Customize Toolbar' mode). Though I do think it is a grave mistake that the home button is by default in the bookmarks toolbar, I for one don't use the bookmarks toolbar and was alarmed to find my home button gone and not in the Customize Toolbar box (obviously now because it was being used already in the bookmarks toolbar without me realizing).

I think the home button should remain on the navigation toolbar by default in order to keep users from becoming confused and disoriented.
