I hit bug #369158 with gqview as well, which has been duped here. I'm using Jaunty on nvidia here. Could reproduce it with the latest gqview CVS trunk as well. By the way, I guess the gqview fullscreen mode should be much simpler to reproduce this issue and investigate the problem than a full wine setup.
There seems to be a race condition: while the first time I switched to fullscreen usually got me gnome panels around my window, the second time it usually was really full screen, and if not, then the third time it was. So switching to fullscreen mode and back a few times seems to be a workaround at least for gqview.
