I've now done some testing in various window managers; the problem appears to be related to something related to Gnome, or at least that is included in Ubuntu but not Kubuntu. There are no beeps when shutting down a Kubuntu system directly from a logged-in KDE session; nor when shutting down any system by logging out and then shutting down from the login screen. The beeps only happen when shutting down or rebooting directly from a logged-in Gnome session.
