The preferred applications check would be a smart choice if ever or whenever docky gets to read gnome-do's launch habits. However, i don't see why docky should prefer one distro's default applications. if anything it ought to install using any distro's default apps based on a generic_name:

Media Player, Word Processor, Web Browser, etc.

Thus docky respects any distribution of linux' _or_ the users' choice of default apps
