I can confirm this bug is still existing in 13.10 Ubuntu.
Used Xmodmap to remap alt and super keys on an Apple Keyboard. This is connected to my computer through the USB hub on my display. Whenever the display is turned off Ubuntu forgets about the Xmodmap settings.
