I have a similar problem with Intrepid, on my Lenovo Y410. Initially, when I plug in a USB keyboard, the xmodmap settings continue to work. But after a few minutes, they stop working on the USB keyboard, while continuing to work on the main laptop keyboard. If I run xmodmap again, it works on my USB keyboard for another few minutes, and then stops working again.
