Same here, never had an issue with Ubuntu 10.10, I could attach my second monitor just fine whenever I wanted (booted or not, the screen would just adjust itself to the amount of monitors present when I plugged/unplugged it). Since 11.04 I can't have a nice image with two monitors on, whether I plug the screen before I boot of after... or whatever. I have a Windows partition on my computer and my second monitor works fine when I am booted on it, so Ubuntu's the problem.
