On my problem, it is the BIOS. I am running an X2 AMD chip and was running a BIOS that allowed me to unlock the 2 extra cores on the die. With this BIOS, it will not wake up from an S3 suspend. With the normal BIOS, it works as expected. Suspends and resumes with no issues. I have contacted Gigabyte.
