I've got the same problem on jaunty with three machines with Via k9t890/k8m890 chipsets. ATAPI drives will work after boot but sometime after disappear (after suspend/resume?). It's incredibly annoying to have to restart the computer to mount a cd, especially given this problem didn't exist before feisty or there about.

In my case dmesg is full of with:
