Just a small correction - unity *does* have a notification area for systray apps - that's where Skype appears - and that is where the 1-pixel problem is happening, almost as if the notification area were being created 1 pixel high and apps were being added to it (and hence their icons scaled to 1 pixel) before it gets resized.

FYI, you have to whitelist apps to allow them to appear there (eg see http://www.fewt.com/2011/03/whitelist-utility-script-to-allow-apps.html for a useful script).
