It seems this problem occurs in karmic once again. As above mentiond "chmod 775 /etc/gconf/gconf.xml.system" solved the problem (at last for me :-)).
Additional Information: runing /usr/lib/libgconf2-4/gconf-sanity-check-2 from a terminal gave no errors. The Problem was only seen direct after login from gdm, before my profile was loaded.
