BTW, I cannot reproduce your problem. I can also say that Apple does save this setting based on the bundle ID, not an alias or something (it's in the workspaces-app-bindings in the com.apple.dock domain). This makes it very unlikely that this problem as you describe it can even occur. I suspect that there's something else going on for you.
