indeed, with another extension, it works flawlessly.

It also occurs when I create a new file using Nautilus (right clicking and then 'Create a new file') and trying to rename it to .zip but not when I create it in a terminal using touch for instance.

I couldn't try generating a zip with Nautilus (because it doesn't work anywhere, see #422200), but I tried everything else, and it works perfectly, most probably because of work done two weeks ago that addressed application writing and renaming/moving files very quickly.
