make clean will break eggs if the eggs directory is not a symlink

Bug Description
We normally don't see this because the eggs directory is usually a symlink, but when developers create an eggs directory locally (which the Makefile makes easy) then ``make clean`` will clean out .so files and the like from eggs, breaking them.
``make clean`` should not remove files from the eggs directory.
